First of all, about the Linex and Debian-Edu roadmap, those are very good news !
Regarding packaging integration, it seems it should be doable with free software in the not so far away future for most of them. Packages that depend on flash (like those using for teaching reading and teaching english), they may work using gnash ( http://packages.debian.org/unstable/utils/gnash). And Sun´s Java is going GPL.
