You should then check to make sure it's in your session (under Desktop
Preferences -> Advanced), it needs to be.

It used to. This is quite likely a bug in .. something. Quite possibly
not Nautilus, either. Try making sure that the daemon is in your session
when you start it after performing the above and a logout. If you still
cannot change fonts in Nautilus, perhaps it, gnome-control-center2, or
gconf2 has a bug.
