Ok, I've managed to bootstrap gcj-4.1 with the patch attached to bug #408888, it's available in my repos at deb http://dept-info.labri.fr/~thibault/debian-hurd unstable main
The problem with it was that the html 4.01 parser took a huge 1.5GB memory to compile... I had't seen that behavior on linux, maybe boehm-gc doesn't behave correctly, but there's not many differences between linux & GNU there...
