This was it. I had to run dpkg-reconfigure x-ttcidfonts-conf from the console and set the "backend" to freetype (matching my XF86Config-4). Now the "Gdk Warnings" have disappeared and I can input Japanese in Mozilla again. This is also something that should go into the Debian user-level Japanese HOWTO.
Thanks! I am slowly getting there.. Am still wrestling with the fontlist and anti-aliasing in OpenOffice. It used to work but I messed it up while experimenting.
