They are created from the same source base, however blackdown add lots of linux specific enhancements, especially to their version of java web start (gnome & kde menu integration). Blackdowns java has not failed to run anything ive thrown at it yet, although i remember a posting sayting that RMI was borked on blackdowns, ive not had a problem with it.
