It really depends... you're trading one problem for another. In general, it's best if you can just rely on the packaged javascript without having to replace any embedded copy. But if you have to replace an embedded copy, then dh_linktree is better as it lets you easily switch from embedded to non-embedded (without having to deal with symlink_to_dir and dir_to_symlink transitions). There are also multiple "actions" that result in different dependencies... by default you get a strong dependency like said here but if you're confident that newer upstream releases will not introduce new files, then you can use something less strict.
