I think you're misunderstanding the purpose of the config script. It's only meant to ask the necessary debconf questions to obtain the data your later scripts (postinst, mostly) will use to actually configure the package. In that sense, it's a bit misnamed -- it really should be called 'preconfig'. Your postinst script should do the modification of the config files, using the usual techniques (ucf, et al). > PS: Please CC me in your answer.
