I may be jumping to conclusions here, but you mean the name of the archive is against policy because it's not in the "foo_x.y.z.orig.tar.gz" format? Renaming it to the right format is perfectly in order in this case and the name of the base source directory doesn't really matter much. Or did I misunderstand your question?
