I've had this problem from time to time as well. Here's a piece
of my polipo.log for how it manifested itself today:

Host newsimg.bbc.net.uk has both AAAA and CNAME -- ignoring CNAME.
Host newsimg.bbc.net.uk has both AAAA and CNAME -- ignoring CNAME.
Host newsimg.bbc.net.uk has both AAAA and CNAME -- ignoring CNAME.
Host newsimg.bbc.net.uk has both AAAA and CNAME -- ignoring CNAME.
Host newsimg.bbc.net.uk lookup failed: Timeout (131072).
Host newsimg.bbc.net.uk lookup failed: Timeout (131072).
Host newsimg.bbc.net.uk lookup failed: Timeout (131072).
Host newsimg.bbc.net.uk lookup failed: Timeout (131072).

What baffles me most is that none of the hostnames that I've
had these problems with have had AAAA records.

By the way, when and how does polipo read /etc/resolv.conf?
