Hmm, difficult question. I don't really know. Usually, what works (or what people try) is to change one variable at a time. For example, I can't reproduce this anymore using sbuild and you say you can't either. In reproducible builds they are using pbuilder, so one variable that you could change is to test the build using pbuilder too. But that was just an example, my feeling is that this is not related to using sbuild/pbuilder but maybe something related to different CPU speed or alike.
