Assuming you want a "static" diagram (e.g. which simply shows the layout and sequence of events, etc) and not one which is updated dynamically from a database of user activity, then I suggest that a good way is to learn to use groff with the "pic" preprocessor. "Pic" was tailor-made for exactly this sort of thing, and is quite easy to use once you have got the hang of it. Best wishes.
