Okay, now send /usr/X11R6/lib/X11/XF86Config. Also, do an "ls -l /etc/X11/XF86Config" to see if it's a link to /usr/X11R6/lib/X11/XF86Config. It should be.

Also, what size monitor do you have? Do you know the specs on it? If so, what are the max horiz. and ver. refresh rates?

When you run XF86Setup, does it give an option on the location to which it saves the config file? If so, point it to /etc/X11/XF86Config and make sure that's a link as mentioned above.
