I had a similar experience when I switched to alsa.  After rebooting,
my sound wasn't configured, and I had to go through alsaconf each
time, even after putting the appropriate module in /etc/modules.  I
believe what worked for me was *not* running "alsactl store" after
configuring sound.  Go figure.
