What are you doing with emacs? I find I only ever have problems when I'm working with sub-processes, such as using R with ESS, or running commands in shell-mode. On rare occassions if I send a long-running command to R or the shell emacs freezes up on it. Sometimes it's obviously my fault, if I've inadvertently sent an infinite loop.
