It organises them (based on their tags) in its Collection tab but you will still have 3K files in one folder if that's what you started with. There is a function migrateFile() in the DCOP interface, however but I've never used it and I don't know what it does exactly. I'm not sure if the OP wants a physical relocation or simply a visual organisation.
