The only thing that usually "goes wrong" here is that the
bootstrapping kernel has a lot of device drivers compiled in while in
the modular kernel they are modules.  This means that for example a
D-link (realtek) card has the driver in the kernel for the
bootstrapping kernel but needs '8139too' in /etc/modules for the
modular kernel or your networking does not work.  (Or you need to
build the 'rtl8139' driver as an alternative.)

Since this totally depends upon your local hardware configuration
nothing general can be said about it.  This is something that is being
worked on with the new autodetection schemes and will be addressed in
a future release of Debian.  I personally think the bootstrapping
kernel should be the modular kernel so that users get put onto the
path at the start and future upgrades are easier.  Today the first
kernel upgrade is the one rough spot because of the transition to a
modular kernel but subsequent upgrades are then very easy.
