So it seems normal that it is missing from your font path since you do not use KDE. If you want, you can add xset fp+ ~/.fonts somewhere in startup/login scripts. However, as far as fontconfig is concerned, the most important things seems to be that you have this <dir>~/.fonts</dir> in /etc/fonts/fonts.conf.
