mplayer might let you do that with -dumpstream.
I've used -dumpstream before, to just grab the audio from a YouTube
video without reencoding it. I'd have to figure out how to correctly
repack the raw streams into a new container.

I was try that with ffmpg and it works.
ffmpeg -i input.flv -vcodec copy -acodec copy output.mp4
It was finished in 2 sec. and quality is the same as original.
