(...) What do you mean by "the gnome system beep"? Can you record a sample and upload to any site so we can hear it? Also, as root run "amixer | grep -i beep" and put here the ouput. I suppose you also checked that "pcspkr" or "snd-pcsp" modules are loaded, right?
