I have this in ~/.config/gtk-3.0/settings.ini in order to get a dark
theme:

[Settings]
gtk-theme-name = Adwaita
gtk-font-name=arial 16
gtk-application-prefer-dark-theme = true

Maybe you could specify your theme in this file instead of relying on
gnome-tweak-tool.  It's similar to the old ~/.gtkrc-2.0
