/dev/md? devices themselves were aligned properly, but you also created partitions inside md devices. And those partitions are not aligned properly anymore. So they are aligned now to 1 MiB+63sectors instead of 1 MiB. In your case, you should have used those md devices without any additional partition tables (since you only created one partition on them anyway).
