What field(s) in the message headers do you think that fetchmail is
modifying?

If you think that it's the message envelope recipient that fetchmail
is getting wrong, then you can probably fix this with the 'smtpname'
option.  (A lot of MTAs preserve a message's envelope recipient in a
'delivered-to' header field, so this might be what you want, if you
want to distinguish between messages for different recipients.)
