I use LXDE and Atril preference saving works for me. When I do that the file ~/.config/dconf/user changes. Searching the web leads to 'dconf is a low-level configuration system and settings management' Digging further, one of Atrils dependencies is dconf-gsettings-backend [1] which at a guess requires dconf-service and dbus running.
