I forget the name of this feature, but some people love to do this.
It's "Virtual" in the Display-Subsection of your XF86config-4, or alternatively your Modes are not in order, like having 1280x1024 after 1024x768 and thus causing X to use the bigger one as your virtual size. Check man XF86config-4 for details.
I'm not sure whether this applies to your problem, though.
