neither of those show all the programs that i have
included on the panels, but there are cgroups and some
of the other programs listed.
The question is what are parents of processes started from menus,
desktop icons, launchers, etc. in both trees. The special case is
flatpak/snap sandboxes.
Maybe you will find missed applications in output of "ps axuwf" and
"systemd-cgls" executed as root. Sometimes it is not easy to associate
process names and user friendly names used in desktop environment. You
may try to grep in /usr/share/applications for names and "Exec".
