This bug on freedesktop.org https://bugs.freedesktop.org/show_bug.cgi?id=93848 has some similar logs as well, and might be related (haven't checked the version, though). In my case X server seems to abort when I'm using Java programs - see e.g. a similar report http://comments.gmane.org/gmane.comp.gis.openstreetmap.josm.devel/6516 . Replacing openjdk-7-jre with openjdk-8-jre seemed to have fixed the problem for one Java program (had no crashes anymore with it), but still causes crashes while using PyCharm. Note that crashing is not immediate: I can use the program for a few minutes before X crashes. I have not yet had any crashes when NOT using Java programs.
