I was having the same problem as described when I dist-upgraded to
xserver-xfree86 4.3.0.dfsg.1-2

As suggested, I changed XkbRules from "xfree86" to "xkb" and this
resolved the issue I was having.

For reference:

Section "InputDevice"
        Identifier "Generic Keyboard"
        Driver "keyboard"
        Option "CoreKeyboard"
        Option "XkbRules" "xkb"
        Option "XkbModel" "pc104"
        Option "XkbLayout" "uk"
EndSection
