I haven't seen that issue in the latest several versions, but it used to be that the F-Prot updater would stop when a new version of scan engine was released, prompting whether you wanted to install the new version causing the updater to no work. I haven't seen that issue in probably a year though, it looked to me that F-Prot just changed their updater not to check for engine updates.
