Where do you see "opt/bin"? How have you built Denemo? The default is to leave the Denemo preference (Edit->Change Preferences->Externals) LilyPond path empty, in which case it expects to launch LilyPond based on the value of the PATH environment variable (IIRC). On GNU/Linux that is.
