With my MasterKeyboard MIDI input filter active, after File > Close all
special keys do not work any more. I encounter the described behaviour
only when using File > Close, not when using File > New -- in the latter
case, the filter stays active.

I just tried opening a new score (in the same tab) while operating a
MIDI filter - it stayed active. What exactly are you observing?
