Actually, I don't understand what you are doing. The change in the package is that the manual is now at /usr/share/denemo/manual (the application's default location) instead of /usr/share/doc/denemo-doc (Debian's default location). Thus, Denemo can find it in the location coded into the source (i.e. if you click on Help > Browse Manual).
