Sorry for the late reply to this part of your email. At one time I imagined users of Denemo might familiarise themselves with LilyPond syntax and use Denemo to generate lilypond files which would be included in a hand-written LilyPond file that would define the structure of the score. For example, I imagined people writing the parts of an orchestral work using Denemo to visualise the music on entry and have some Denemo command to write out the syntax for those parts to files. I still think there is scope for this to be done, most of the mechanisms are present. There would then be no need for a special format for saving work done in Denemo - the storage would be the files containing the individual parts' music in LilyPond format with some file which would tell a command that loaded them into Denemo which staffs the parts are to be placed on.
