I looked at this issue today. I started with the tutorial at:
http://db.apache.org/derby/papers/DerbyTut/index.html. I'm guessing that the
updates you are refering to here will happen in the install software section
(http://db.apache.org/derby/papers/DerbyTut/install_software.html).
I had no problems running through this tutorial with a new JDK (1.6) and the
db-derby-10.4.1.3-bin release.
I did find that setEmbeddedCP.bat was moved from
%DERBY_INSTALL%\frameworks\embedded\bin to %DERBY_INSTALL%\bin in the new
release.
