I agree that the best place for this feature would be in the accounts
dialog, but I shudder at the idea of having to reposition things
again (and bkirsch might as well). So could we add a File menu item
right beneath Accounts... that says: File>>Encrypt passwords...
that pops up a dialog where you can enter a master password?

This would be easy to do with a list of checkboxes. I can't think of
any we have OOTB that would be obvious candidates. But yes, probably
post-Preview.
