Public bug reported:

Binary package hint: gnome-panel

With desktop effects turned on, this started happening after a couple of
reboots. The first of any number of workspaces looks fine, but the
others are missing the top and bottom gnome panels. The screens only
have the desktop icons, but nothing else. When desktop effects are
disabled, the workspaces work fine again.

For me, to recreate the bug, I just have to reboot and turn on desktop
effects, checkmark the "use cube workspace" as an option, and it breaks.
