I'd actually rule out Metacity because I use Compiz Fusion all the time and experience these errors.
As for kernel, if it was a kernel bug I'd think that even shortcuts defined in CompizConfig Settings Manager would not work either. But they do! That leaves gnome-control-center. For now, at least.
