I did a bit more debugging now, and it seems that the email i questioning is a bit garbled. It has its original message at the top (the encrypted part), then several other various emails stuck to it at the bottom, with headers, attachments as inline text and so forth. A mess =) Could it be that evolution tries to decrypt everything in the email? mutt seems to handle the email pretty well, it decrypts the message at the top, marks the end of the pgp-encrypted part and just prints out the other mess at the bottom.
