I've got the same problem. This are the things I did that caused it:
-On mistake, I moved the Inbox folder to some other folder. -I didn't realize it, and when I saw it had dissapeared, I closed evolution and opened it again. I had my Inbox as a child of other folder, and another (empty) inbox had been created. -Then I moved all the mails from my old inbox to the new one that had been created, and I deleted the old one. -When I started evolution again, I seemed had lost lots of mails (maybe they were just not in order and it seemed that to me). It started to sync with my mail accounts, while trying to store the inbox folder. It showed an error storing inbox folder, and synced again with my mail accounts. Everytime this happened, I got a new copy of all my mails from the server. -This happens again and again until I kill evolution. The next time I start it, same thing happens.
