I can confirm this behavior with MS Exchange server accessed over IMAP. New messages are not shown in Evolution's INBOX.
Closing evolution, removing ".evolution/mail/imap/..." directory and starting evolution helps - it works then for some time, e.g. half a day and then stops displaying new messages again.
