If you're referring to actual gconf keys that you have modified still appearing in gconf-editor, then those are user data that the package manager can't remove. However, your output of "locate rhythmbox" has absolutely nothing to do with gconf keys at all. If you're referring to the fact that there are still some files remaining with "rhythmbox" in the filename, then that's completely expected, and is not a bug.
The desktop file and png icon both belong to gnome-app-install-data, so that Rhythmbox appears in Add/Remove. The rhythmbox.mo files are the translations, which belong to your english language pack. And the deb file is in the apt cache, which you can just empty. Is it those files you're referring too, or are you actually referring to rhythmbox gconf keys still remaining?
