Public bug reported:

In Evolution 2.6.1, Ubuntu "Dapper Drake", i386.

I created an IMAP folder, which seems to work.
Then in Edit>Message Filters, I created a filter for "Incoming" messages, with 
"subject" matching "abcxyz testing the filters",
 action "move to folder spam", which is an IMAP folder I'd created.   I then 
sent myself a message with that subject, and recieved it, and it was still in 
the (IMAP) inbox.

My guess is that message filters are only set to run on the "On This
Computer" inbox.  Is there an option setting for "run filters on IMAP
folders"?
