I've hacked the panel to allow auto_hide_size to be 0 when calculating struts, i.e. how much space will be taken away from other applications. Although the 1 pixel line will still be there, maximized applications will be able to cover the whole screen, so e.g. the close button will be in the upper right corner (Fitts' law). This solution is good enough for me, as the 1 pixel line doesn't really bother me, but moving the close button away from the corner does.
