It's reproducible for me. I have five (5) nautilus windows in my first workspace, ten (10) in my second and one (1) in my third. Each time I logout and then login at least one of the windows in my first workspace is interchanged with another in the second one. I can't quite say what steps to take to reproduce it (once more, for me just logging out and then in does it).
