I can't recreate the issue at the moment. Nevertheless, this isn't a
gnome-session issue - it is either a gnome-terminal bug or a WM bug.

If you can work out a way to reliably trigger the issue, please run
"xprop" on each of the gnome-terminal windows before you end your
session. If the window positions are not restored correctly on the
subsequent session, please attach the output of xprop for each window
from the previous session to this bug report (only attach the
information if the window positions were not restored correctly)

For this to work correctly, each window must have a unique
WM_WINDOW_ROLE property when the session is saved. If they are all
unique, then it is a WM bug. If any of them match, then it's probably a
gnome-terminal bug instead.
