I can confirm the bug exactly as described. However my .mkv files have mpeg 1 layer 2 sound (stereo, 128 kbps, 48000 Hz). Video is H264. When the file is .mp4 with video H.264 / AVC and sound MPEG-4 AAC audio, there's no problem.
Also I have noticed that in order to thumbnail the troublesome videos, i must sometimes delete the folder ~/.thumbnails/fail/.
