I have this problem on one machine running 9.10 on a radeon card and
have had it after upgrading from 9.10 to 10.04 beta 1 on my laptop with
an nvidia card. Even after a new, "clean install" I've had this problem
(not sure, if the install tried to import some settings from my media-
center partition which runs on 9.04). But I could get rid of it by
creating a new account, and replacing all my "old" settings with the new
ones (rm old ones, copy new ones from new account, chmod to old user).

Did not keep for long though - after some update (including new kernel
version on thursday or friday (01.04. or 02.04.10) my windows again are
missing their decorations and the "Themes"-settings-dialog hangs after
manually enabling desktop effects (which at least gives back the window
borders and controls)
