Ioannis, I had the same issue (Ubuntu 10.04 i386 here). What I did is
shut down Empathy, then look for telepathy processes. This shows what I
saw:

mymachine$ ps ax |grep telepathy
 5081 ?        SL     0:03 /usr/lib/telepathy/mission-control-5
12370 ?        Sl     0:00 /usr/lib/telepathy/telepathy-haze
12371 ?        S      0:11 /usr/lib/telepathy/telepathy-gabble
20761 ?        S      0:01 /usr/bin/python 
/usr/lib/telepathy/telepathy-butterfly
21656 pts/4    S+     0:00 grep --color=auto telep
25622 ?        S      0:00 /usr/lib/telepathy/telepathy-salut

I then killed those, and restarted Empathy. This solved my problem. To
answer your question about killing a process by name, use:

killall telepathy-butterfly
