I don't know if this will help but an interesting thing to note about the nature of the problem is that when I tried recreating the same setup as shown in the screenshot something interesting happened. Once I added a launcher to the only other visible panel the invisible ones became visible and could be removed. I'm not sure why. I hope this helps further explain and understand the nature of this problem.
