I have also this bug with Evolution. Labels are not remembered and I use also an IMAP server. I use it to sort Launchpad questions I answered. Perhaps importance is low. It will simply means I will lost some of threads I'm supposed to help in Launchpad, by removing them accidentally. Could you tell me what I can do to make progress this issue ?
