You have been subscribed to a public bug:

In "Startup Applications", "Options" tab there is an option called
"Automatically remember running applications when logging out".
If i have, for example, Firefox and the Terminal open in the present session,
activating it, in the next sessions Firefox and the Terminal should start
automatically! And so happens.
Then if i deactivate "Automatically remember running applications when logging
out", Firefox and the Terminal should stop starting automatically in the next
sessions; but this doesn't happen, deactivating it, Firefox and the Terminal
still starts automatically in the next sessions.
I think this is a big problem, i noticed it in Lucid too.
